Any recommendations in how to go about repair this without replacing the fin box? I was thinking about cutting a little out around the cracks and filling in with marine epoxy, or cutting out from crack to crack and filling it in. What do you guys think?

Nothing appears wrong with this box. The surrounding areas are cracked.
You will get some life out of the board, by drilling holes and fill . Any including your thoughts will work without much expense and work. The Some life could be 5/5 feet or years.

Don’t align the holes, stagger. Def at the furthest point of the crack. It may help the structor to place some carbon or glass in the hole, prior to filling.
A syringe, obtained from a farm supply, local will keep the mess a minimum.

First thing I would do is confirm whether or not the fin box is still securely attached to the board. Install the biggest fin you own that will fit in the box. Put the board up side down on saw horses and have someone hold it securely. Then grab the tip of the fin and push it side to side. See if the box moves at all in the board. If it doesn’t then these are just superficial cracks and I wouldn’t do anything. If the box does move, then you have a bigger problem that will not be solved by just filling in those cracks. You would need to re-bond the fin box to the board.

The box in question is a 3-piece aluminum box with plastic ends. The aluminum is pressed into the board's fin box cavity and epoxied in place, attaching to the ASA skin underneath the box.
Knowing how this box was installed at the factory is helpful because you MUST remove it before fixing the cracks. One or more cracks shown in your picture run underneath the fin box. Fixing the cracks only where presently visible will not address the cracks that continue under the box.
Removing the box is a matter of prying it up. Prying it up very will may pull up/off ASA skin if the cracks cross the lines of epoxy.
The inbox itself probably can be salvaged and reinstalled after a full repair to ensure no further leaks. On the other hand, removing the inbox probably will cause it to bend and render it useless. You may wish to simply replace the box with a style of your choice.

Disagree, temp fix will be just that and the effort and expense should gain some use yet. I would take it offshore much
This is after a test of strength, which hopefully has been already accomplished.
